Q.I've filled up all 12 tracks on a BR-1200CD song. Can I record (bounce) the playback of these 12 tracks to empty V-Tracks?

A.Yes, you can.
Even if all 12 top-level playback tracks are occupied, you can still bounce the playback to V-Tracks other than those currently used.
